My grandfather has partition and registered property in sub register office. Now my father sister filed case on my grandfather properties.

Before 2005, under Hindu Succession Act, 1956, daughters did not have equal rights as sons in ancestral property. The partition was done in 2003 (before 2005 amendment). It was registered in the sub-registrar office.
Your grandfather was alive when he executed this partition which means it was his self-acquired property or valid ancestral share, and he had the legal right to distribute it as he wished at that time.
After his death in 2006, since partition had already been completed in 2003, the daughters cannot claim equal share now.
